My guess is that they were cut with the ballnose bit, not holes existing in the material

I ran the 3d and had left a boarder up .25, when i machined it down with a down spiral end mill is when i saw them, i will check the TP again monday

I'd put my money on that...Looks like there wasn't enough overlap/extra meat where the two components meet before merging them together. Any ares that don't overlap when merged will go straight down to the bottom.
