Like Gary says. Couple friendly thoughts to add. Maybe make a copy of wincnc.ini file before changing the settings. Then, check out the wincnc manual for some great information.

I have done a bunch of fiberglass/epoxy work over the years. This was the first complete inlay I have done with epoxy. This shelf was about 16 by 32 inch mahogany. West system epoxy and white paint.

I wouldn't get too worked up before you talk with the factory. I suspect some variation in these dimensions is allowed. Just a matter of how much given you have some significant variation.

Without the blue box then z=0 when raised all the way up.
This is how mine looks normally with z raised all the way...

What does Z on the screen read when it is nearly touching the table top?
Just use the keys to lower to the table top and push the zero Z button and try again....
